According to the Swedish newspaper Dagens Nyheter, the man gave himself up and walked out of the building after police had negotiated with him for several hours.
Major sections of central Stockholm were closed off by police earlier on the day after what police said was a politically motivated bomb threat.
According to the Swedish Television SVT, a man entered the office of human-rights organization Civil Right Defenders and threatened to explode a bomb.
Police spokesman Sven-Erik Olsson was quoted as saying that the man had threatened political parties which have seats in the Swedish parliament, particularly the Social Democrats and the conservative Moderate Party.
The Moderates currently head a coalition government which the Social Democrats hope to take power from in the upcoming September election.
The incident came just as Swedes were set to begin the Midsummer holiday, one of the biggest holidays of the year, with many people leaving Stockholm by car or other forms of transport.
